Aspergillus fumigatus 2.2.1 24th June 2008

Annotation for Aspergillus fumigatus (Af293) has finally been updated, bringing it into line with the current data publicaly available as a result of the collaborative project for this genome, A. fumigatus (A1163), A. clavatus and N. fischeri. Second-pass automated and manual annotation were carried out by an international consortium via the JCVI. Data were received directly from JCVI in XML format, however, previous annotations (such as protein family matches) are missing. We hope to merge this information from previous versions and other resources ASAP.

As part of the above project, new public loci were assigned to each gene. To enable flow of information, the old identifiers are given as an alternive public loci within the gene descriptions. A list of all the genes and their descriptions can also be found here.


New data 8th May 2008

Aspergillus clavatus 1.1.1
Assembly sequence and annotation for the genome Aspergillus clavatus, which is approximately 28Mb in size, has been added to the database. First-pass automated annotation was carried out by the JCVI. Data were recieved directly from JCVI in XML format.

Neosartorya fischeri 1.1.1
Assembly sequence and annotation for the genome Neosartorya fischeri, which is approximately 32Mb in size, has been added to the database. First-pass automated annotation was carried out by the JCVI. Data were recieved directly from JCVI in XML format.

Aspergillus fumigatus (A1163) 1.1.1
Assembly sequence and annotation for the genome Aspergillus fumigatus A1163, formerly known CEA10, has been added to the database. This genome is approximately 29Mb and first-pass automated annotation was carried out by the JCVI. Data were extracted from EMBL.


Aspergillus niger 1.1.1. 11th March 2008

Assembly sequence and annotation for the genome Aspergillus niger, which is approximately 34Mb in size, has been added to the database. Data for this genome has been extracted from EMBL and the genome publication. It was deposited in EMBL by a European consortium, led by DSM Food Specialties.

Aspergillus nidulans 4.3.1. 14th March 2007

Since the last update with have found some assembly errors: we discovered some overlaps were slightly incorrect. We have run some in-house analysis and corrected a small number of overlaps.

Aspergillus nidulans 4.2.1 19th October 2006

During the last update (version 3.2.1), some contig annotation files were not incorporated, leading to a number of genes being overlooked. We have now rectified this problem and we have the full TIGR/Broad complement of genes.

Software addition - BLAST

In order to take advantage of the sequence data provided within CADRE, the Website now facilitates BLAST analysis. It enables the user to upload their own sequence and to find similarities within a selected CADRE genome. Various displays are provided, from the simple raw alignment to the query sequence aligned within the context of the genome.

New database version numbering

To keep pace with the changes occurring within each species' data set, we have introduced a new numbering system for each data version. Three key features are represented, annotation (x),assembly (y) and sequence (z), and they will be quoted in the form x.y.z. For example, the version number 2.2.1 indicates annotation version 2, assembly version 2 and sequence version 1.

New data

Aspergillus oryzae 1.1.1
Assembly sequence and annotation for the genome Aspergillus oryzae, which is approximately 37Mb in size, has been added to the database. Data for this genome has kindly been provided by a Japanese consortium, led by The National Institute of Advanced Industrial Science and Technology (AIST).

Data updates

Aspergillus nidulans 3.2.1
General annotation for A. nidulans has been updated in accordance with new data issued by TIGR. Due to the correction of a number of gene structures, systematic identifiers and predicted gene/protein functions have also changed. In addition, the assembly has been updated to reflect data collated from two main sources: the Broad and John Clutterbuck's Websites.

Aspergillus fumigatus 1.2.1
The assembly of this genome has now been corrected: supercontigs are displayed in the appropriate direction within the assembly. Due to the limitations of the CADRE search tool, the use of CADRE stable identifiers has been suspended and features (i.e., genes, transcripts and proteins) can be found using published systematic identifiers.

CADRE version 2.0 released 7th February 2005
We are pleased to announce the release of CADRE version 2.0. This release includes new A. fumigatus data as well as upgraded displays.

Website changes

In order to take advantage of the new features provided by Ensembl, we have upgraded the CADRE database schema and software from version 8 to version 22. This version provides a view of the amino acid sequence in ContigView and provides better layouts for various feature reports, i.e., GeneView, TransView, ExonView and ProteinView. It also facilitates the viewing of multiple genomes in ContigViews and syntenic views and will, therefore, enable us to perform comparitive genomic analysis and to present results appropriately.

Aspergillus fumigatus 1.1.1
This release contains annotation for the full A. fumigatus genome (approx. 28Mb) provided by The Institute for Genomic Research and The Wellcome Trust Sanger Institute. We are currently working to correctly place the pilot sequence annotation (courtesy of The Wellcome Trust Sanger Institute) within the context of the full geneome.
Aspergillus nidulans 2.1.1
Systematic identifiers for A. nidulans have been updated in accordance with new data issued by the Broad Institute (Data release 3.1). Predicted gene/protein functions remain unchanged due to the additional work carried out The Institute for Genome Research (TIGR); therefore, differences may be observed when accessing data from both Broad and CADRE.

Aspergillus nidulans 1.1.1 7th May 2004

Annotation for the full A. nidulans genome has now been added to CADRE. Initially, first-pass automated annotation was carried out by the Broad Institute (Data release 1). The Institute for Genome Research (TIGR) has since augmented this information by running it through their in-house annotation pipeline. Annotation resulting from the efforts of both institutes is housed and displayed within CADRE.

CADRE version 1.0 28th October 2003

The first milestone in CADRE's development has been reached. By using Ensembl to implement this resource, not only is CADRE now able to provide information on gene predictions for both protein- and RNA-encoding genes across the Aspergillus fumigatus pilot sequence (922kb around the niaD locus), but a framework in place for housing several other genomes. We expect CADRE to greatly expand within the next few months to include the full A. fumigatus genome as well as several other Aspergillus genomes that are currently being sequenced. This resource is work in progress and there are many improvements we hope to make in the coming months.
